This goes back to the topic of "just how much time you spend tweaking things".
I find that if you want to blend your overhead mics signals with the close mics, it makes the mix process smoother when the signals are all in phase. And, yes, this is very time consuming but it takes a lot of trial and error out of the mic set-up time. You don't have to be quite as fussy about proximity to other mics if you plan to correct the phase after the fact.
If the budget will allow it, aligning the tracks works quite well (in my experiences).
